Absolutely

My thesis on intelligent systems was done completely in MATLAB. There are a tremendous amount of papers in these fields that reference MATLAB as a source of graphics or give sample code, if not complete implementation in MATLAB. As for Simulink, there are less, but they exist more to simulate a system that uses an expert system as a component. If you want specific examples, check out work done on an algorithm called Learn++.
